My apologies for not having parses in the post, still working on getting a consistent setup with my guild so that I can get an accurate test set going on some benchmark fights. For now what I have been noticing with my current gear and setup, is that due to the nature of HaT it's very hard to tell what if anything that I should change for gems/enchants. Again, my rogue is not BiS, but if nothing else we can see some scaling at varying gear levels.

I was running
19/0/52 which wasn't bad, and finally went with the current spec of
13/6/52 due to some energy starvation issues on fights with lots of target switching that were causing me to work a little harder than I was willing to keep slice up.
So far this spec and glyph combo has served me very well and depending on my T9 bonus procs and the crit status of my group requires a little less backstab and a little more hemo, but thankfully sub allows for that change without hurting too badly.
The priorities have been:
5cp SnD > 5cp Rupt (ShSing where appropriate) > 5cp Evisc using Hemo and BS where energy allows. I have been pooling energy to 75 - 85 depending on group and whether backstabbing or using hemo, again trying to guess HaT procs using topHaT as a guide.
For Shadowdance; I try to make sure that slice is either about to fall off or is freshly buffed and then:
Ambush > (5cp) SnD/Evisc > Ambush > (5cp) Evisc > Ambush > (5cp) Rupt/Evisc/SnD
By the end of that I'm usually at around 20 - 30 energy (due to regen) and have to wait for it to go back up to at least 60 where I hemo and adjust fire depending on any HaT procs that occured while pooling. Also, that rotation is not fool proof, sometimes I end up with the ability to get in an extra ambush at the end (that t9 bonus or something) and so I end with similar amounts of energy (haven't hit zero yet) and 5cps waiting to be used, feels like a curse at times, and other times a blessing.
I haven't mentioned trix much due to the fact that I am not always able to pass it to the top DPS. Reasons being that outside of my guild I have found few people that can manage their threat effectively as it is (unless it's another rogue or a hunter who happens to be in range) and so they are either dying or making life difficult on the tank and so I spend most time trixing the tank, ESPECIALLY right before shadowdance is initiated.
Also, for trash I am modifying the priority list to not rupture on mobs that die quickly (First wing ICC so far is the only place I have used rupture trash) and instead I autoattack (SnD) > FoK > Evisc (HaT procs only).
It is very hard for me to give a mathematical "rotation" with this spec because I have been playing Sub daggers since vanilla through all of the changes, and so I have developed more of a "feel" type of playstyle than one that can accurately be placed in a rotation. If there is a way, I'm not smart enough to have picked up on it. Hopefully some of you with BiS or guilds with a more diverse setup can try out what I have listed here and give some feedback.
And just to touch on it, my choice of gems: AP+Haste and Haste stacking due to my own crits not being much of an issue since my group is basically carrying me through HaT and since all other major stats are at my levels of PvE on gear or coming on gear soon. Again, you BiS guys may have a little more freedom and time to better test other setups in-game and/or support with some math as I can't seem to trust the numbers on RAWR due to the nature of HaT and my skill (or the lack thereof).
