Eyes of the Beast (EotB) is useful for moving your pet to a specific location that you either cannot get to or with more precision than just having them next to you. In classic, EotB was commonly used to "pet pull" bosses in Molten Core (Barron Geddon, Shazzrah) and sometimes Blackwing Lair due to the fact that players would not be able to survive the pull. EotB has, as far as I know, never been used during a PvE encounter. It has been used to start an encounter or prepare for an encounter, but (almost) never during.
As for not being able to loot mobs that your pet kills, that only occurs when your pet does most/all the damage to the mob. While your pet can tag mobs for you, they cannot kill mobs for you to loot. You can avoid this problem by attacking the same mob as your pet and making sure mobs don't die before you deal damage to them at least once.
