No.
Spell penetration is effective on Sapphiron (frost resistance, no one cares anymore) and possibly on Koralon trash (fire, no one cares to start with). Even Ghostcrawler recently said that spell penetration is a pure PvP stat (even going into Cataclysm):
World of Warcraft - English (NA) Forums -> Give caster DPS a 4th stat in Cataclysm.
"Resilience and Spell Pen will continue to be PvP stats."
