I'm not getting the same numbers, so I'm not sure about these, but a few things to consider for changes:
Since you're taking JC, [Hard Khorium Choker] over [Clutch of Demise]
I keep coming up with [Shivering Felspine] beating out 2x Shivs, or even Apolyon
[Smooth Lionseye] seem to be outperforming [Wicked Pyrestone] for me now
[Hard Khorium Band] over [Band of Ruinous Delight]
On a side note, it's really annoying using so much leather, it's great that some guilds happily provide a shadow priest for their hunters, but having a pool of 5488 with this is just screaming OOM. I really hope they do something in the future for us to get more benefit from Int on our gear.

The [Hard Khorium Choker] is indeed better. Stacking armor penetration seems the way to go. I'll still point out that the unmodeled drums of battle from being a LW would likely outweigh the benefits of other professions. With the choker in mind, enchanting would be the one to drop.
I'll update to reflect the choker, but the other items did not prove to be an upgrade, and I wasn't surprised. Armor penetration is insane.

Not at a computer with the spreadsheet, but what trying the 10 crit gems in relation to the 5crit/10atk power?

I don't really understand why, but the spreadsheet is indeed showing 5 crit/10 ap gems to be more DPS. I can only assume that I've passed the threshold where crits give more DPS to my pet.

Question: are you finding that your DPS is higher when socketing properly (Wicked Pyrestones > Spamming Red sockets of Delicate Crimson Spinel's)?

Once your meta requirements are met it then depends on the socket bonus. Meta bonus assumed if it's something like Twinblade with 3 sockets and 8ap bonus, I'll go with 3 AGI gems instead of following the colors. It works out to be a few DPS more. Playing with your gems in the spreadsheet will help that question immensely!

With Cheeky's and Lactose's Spreadsheet I get better results with [Shivering Felspine], too.
I copied Kamaa's configuration but Shivering was still the best Melee Weapon. Even two [Fang of Kalecgos] are better then two Shivs.

Well.. I have to say I’m a touch confused now.. lol.
After noticing peoples critiques of my setup I went back to play with it and sure enough 10crit worked out a touch better then 10ap/5crit. After playing with it a bit more I noticed that with the 'dream' gear setup the 1:1.5 rotation was consistantly coming out higher then either 1:1, 1:1 priority, or 3:2 regardless the latency. So ya.. that seems weird but there it is...

@ Ceph
I'm kind of tired of playing with the spreadsheet because there is always the problem of people having minutely different setups somewhere and nobody being able to replicate another persons results. If nothing else, you chose the wrong shoulder enchant. Your other stuff may be accurate, but I'll wait for a later version of the spreadsheet before pulling it out again.
There is really no reason for the spreadsheet to go back and forth between smooth lionseye and wicked pyrestones being best. I'm fairly sure something is just wrong with the formulas.

The major change was to the shot rotation, and with the setup I was messing around with it was dropping by tenths of a dps by switching one lionseye for a pyerstone. I realize that the gem changes were trivial but it was part of what i had changed so I listed it. I was more interested in how the felspine setup provided a similar dps if you dropped the haste ring and cape for alternatives.

Well that´s the reason why I´d prefer having the complete spreadsheet with the setup send to the e-mail adress mentioned at the op. Either that or upload them somewhere and post the download link here. That´d make things so much easier.

I just uploaded a spreadsheet with the currently best dps that has been found for version 46. The downloadlink is in my op. It´s a slightly modified version of a spreadsheet Ceph send me today.

Besides making the adjustments for a 2-roll system, the shot equations haven't changed in a year. If you can find flaws in the formulas I'd love to know about them.

Cheeky,
I just don't understand how it's going back and forth showing [Smooth Lionseye] and [Wicked Pyrestone] better than the other.
Midnight,
Replacing the wicked in the neck with a smooth is showing a DPS upgrade for me.
I've found the cause of some of the problems associated with an inability to duplicate results. It has to do with setting a shot rotation, and then changing gear. If you put on a haste item such as [Hard Khorium Band], set your shot rotation to 1:1.5, and then replace the band with [Angelista's Revenge] it will show a DPS increase, but this is inaccurate. If you go and redo the shot rotation by clicking on the 1:1.5 button again, you will see the accurate DPS.

The 1:1.X Rotation tries to avoid clipping. Sometimes you can get more DPS by forcing clipping into the rotations.

Thanks for that explanation Cheeky. With that in mind [Angelista's Revenge] is indeed better than [Hard Khorium Band] you just have to use the following shot rotation.

Auto | Finishing Shot
You can get this shot rotation without entering it manually by adding +20 haste in the hand adjust line on the gear tab. Then calculate your 1.1:5 shot rotation. Now just remove the +20 haste. As Cheeky pointed out, this forces clipping but ends up in higher total DPS. This line of thinking opens other possibilities too, but I haven't explored them all yet.
The new DPS totals are:
BM template:
Total DPS: 2523,29
Hunter DPS: 1987,92
Pet DPS: 535,37
Crit Chance: 38,10%
Hit Chance: 99,88%
PS. This includes the previous smooth > wicked in the neck piece too.

Maybe I should allow an option to permit a use-specified level of clipping....

Hmm... so doing full 1:1.5 rotations as BM... definitely time to order that new computer.

It actually doesn´t look like a real 1:1.5 rotation but more like a 1:1.3 or something because there ain´t two specials between the autos every other round.

Maybe, but I don't know if it's worth it. Even if it does allow us to show some bigger numbers on the spreadsheet, I don't see myself using a 1:1.5 rotation as BM nor would I gear myself for it. I wouldn't encourage other people to do it either. It's only good for short fights where you intend to flex e-peen.
You would need almost every possible mana source in a raid to maintain that rotation for extended amounts of time.

Info on Spreadsheet
Ok maybe I am really spacing it, but I cant seem to get anything to work on the spreadsheet for me. Not sure if anyone can maybe try and lend me a hand here, somehow. I thought there was a way to import my info from the armory link....but I am not getting an option to do this. I hope to figure this out soon. Thank you guys for the help.

Playing around with the SS some more, I noticed that in the perfect Sunwell gearset almost every piece of gear sports armor pen. With armor pen stacking I plug in the [Choker of Serrated Blades] (which i've passed 100 times XD) and sure enough it comes out on top of all the other non-hit necks. Mind you i'm not sure if the new rep neck is correctly model at this time so this may change.
