There has been a lot of partial resist discussion over the past two months, most notably in this thread with a note from Kavan about how this pertains to bosses resisting us (instead of resist gear fights) here.
It looks like 2% partial resist per level difference, so 6% on bosses, can be assumed. This should apply to serpent sting, chimera shot, arcane shot, and explosive shot (not sure about wild quiver, but I would assume it follows suit). And before anyone asks, no, CoE and spell pen cannot counter level based resistance.

Update:
- Gear Planner 'hide downgrades' now works for trinkets/rings/melee weapons again
- Ammo selection box works again
- Adjusted some hard-mode loot to 3.1.2 PTR stats and added Algalon trinket
- Added a some of the missing socket bonuses on hard-mode loot. Still missing: Gloves of the Steady Hand, Legguard of Cunning Deception, Algalon quest rewards, Perilous Bite, Delirium's Touch, Dark Edge of Depravity (PM if you have any of those or know the socket bonus)
- Removed ranks of Curse of Elements (Just rank 6 now) and no longer needed to use malediction (you might have to correct this value when it loads from any saved profile)
- Changed partial resists to match the EJ test results (Black Arrow, Serpent Sting, Explosive Shot, Chimera Shot, Arcane Shot and Wild Quiver)
- Removed Quiver slot on gear tab
- Mangle now affects Piercing Shots

I don't think the crit effect of Dark Matter is being added when selected. I get the same DPS by hand adjusting 222 AP and setting that trinket slot to none.
Some cool stuff though. I'm seeing MM and SV in pretty much a dead heat, both in my current gear and rough BiS layouts.

When using the JC trinkets, it won't allow me to choose a gem for the second gem slot after changing it from the default. I've had this problem with both version 88b and 88c, and don't see it fixed in the notes for 88d.

You're right, uploaded a quick fix for that. (This should fix the gems in JC trinkets too).

The developers believe hunter dps is too low, so today we are implementing a change to ranged weapon damage to improve dps across the board.
Bows, crossbows and guns of item level 226 or higher (which means weapons from Kel'Thuzad, Ulduar and the Furious Gladiator pieces) will do around 30 more dps. This should translate to a hunter damage increase of a few percent.
We don't think this will be quite sufficient in boosting hunter dps to where we think it needs to be and we have another buff that we plan to get in sometime over the next couple of weeks. We'll announce that change when it gets closer. (We have some plans for other classes as well, but we ask that you please keep this thread on the topic of hunters and the ranged weapon changes.)
As hunters may recall, we had an ambitious plan to change the way ammo worked for 3.1 that ended up being overly ambitious, causing us to scale back. However as part of that change, we stopped itemizing bullets and arrows. Since hunters could not upgrade from the ammo available at the launch of Lich King, their damage had started and would continue to fall behind as other classes upgraded their gear. This change basically incorporates the ammo damage into the weapons -- as you get better ranged weapons, it's as if you got better ammo to go along with them. This is likely to be a design we continue for the next few tiers of content until we have the opportunity to overhaul ammo completely.

[e] Confused myself - this paragraph is wrong  That sounds like a very promising change, not just for the obvious increase in DPS, but a nice aesthetic change in hunter itemization. Although weapon damage was important, the actual change as you upgraded from weapon to weapon was actually small when compared to upgrading some other items. Envoy -> Siren's Cry/Giant's Bane < Journey's End -> Lotrafen. This change would make ranged weapon upgrades more important than melee weapon upgrades, which is, in my opinion, as it should be.
30 DPS on ranged weapons is going to be quite a bit too. Using a custom bow with min/max of 400/673 (30 DPS more than Siren's Cry) gives me a 163.48 increase, as an example.

It won't change to be honest. It will be better only when changing ranged from <226ilvl to higher ones. That's because dps difference between higher ilvl ranged weapons will stay (all of them gain 30dps). So weapon damage increase won't mean as much as stats (which boosts all Ulduar25 2handers and Vezax's cloak). And that transition (from, say, Nerubian Conqueror to Envoy) gave more than increase in stats on melee stick even before 3.1.2

What about the 40 - 60 dps increase for putting another point into GftT 2/2. Even raid buffed at over 50% crit.. is this still accurate (considering the patch notes) was this already factored into the spreadsheet?

Correct me if I'm wrong but I think the reason we may have been getting inflated pet numbers is because explosive shot crits were giving that extra focus in the spreadsheet. I don't know about the rest of you but the most I've ever seen my pet do even on a fight like patch is about 6-700 when the spreadsheet says he should be doing about 1.1k. I'm hoping we will see a marked increase in pet damage since this patch in raids.

The spreadsheet gear planner acts like you are below the hit cap if you are a draenei who has 7% hit. I know that you can just select "assume 100% hit" or add around 32 hit to the hand adjust, but it seems like the spreadsheet should handle this on its own.

I'm unable to reproduce this. Making myself a draenei and putting -33 (-1%) in the hand adjust line for +hit, the gear rankings stay rock-solid the same (as they should). The Gear Planners uses the final hit value computed on the Calculations tab, which includes the racial.

Well, that was interesting. Pre the PS 'revelation' and weaponchange my Survspec was a healthy 90 DPS ahead of my MM (2 Focused Aim), now the MM is ahead by 80. If the T8 is ever changed to include Chimera Serpent MM is will be decidedly ahead. [EDIT] Changed Explosive Shot glyph to Steady Shot PS affected by Mangle amounts to no less than 110 DPS.
What is interesting isn't that MM can be better, this has been proven for some time in the Best DPS thread, but that the crossmark is much lower down the gearrank. I still run with 2T7 and have other lesser items (and lack a considerable amount of Hit at this time). I only have the Giant's Bane, Saronite Mesh Leggings and Belt of the Betrayed from Ulduar.

Must be a bug on my end, then. Either that or the spreadsheet values hit more if you're very close to the cap (8.01% or so).
EDIT: Also, have you changed the spreadsheet to include the fix for ES proccing GftT? I didn't see it in the notes.
