I didn't find any information about why this happens, but I'm facing the same problem. I've tried default values, I've gone to settings and changed priorities to Color, DPS, Agi (even tried reverse in case I was getting it wrong) and "Only show matching colors", pressed "Sort Gems" every now and then and still when I hit the re-gem button in Gear, it tells me to put Delicate Scarlet Rubies in yellow and blue slots. What am I missing?
[Edit] Reading through everything I could find about gems I finally discovered my problem, and then realized that Lilbitters (see next post) had kindly tried to steer me in the right direction. But, for those like the writer quoted above and myself before this realization, and for the help of those who will stumble upon this problem in the future, the amazingly simple truth is:
You can put any color of gem in a slot. Apparently, "everyone" but "complete nubs" knows this, but here it is one more time. You can put any color of gem in a slot. If it's the "wrong" color, you won't get the gemmed bonus (possibly breaking your meta gem requirement too), but sometimes the trade-off is worth it. So my situation above is not so much spreadsheet being broken, but of the spreadsheet making the correct recommendation for gemming.
However, maybe there should be a functionality that would "force" the optimal gem from the correct color in the slots?
